If you are playing on Steam, you can fix this using Steam Input. Enable Xbox Controller Configuration in your Controller General Settings. (You can get there by going into Steam -> Settings -> controller) Then you should have a Controller Layout tab on your Trailmakers game page. If you edit your layout there will be options for inverting the axis.
